Prairie Helix: Bioinformatics for Organisms Without a Clean Reference Genome
Microbial, fungal and non-model genomics, from knockout checks to de novo assembly, on the Cypher AI Marketplace.

WHAT IS PRAIRIE HELIX?
Prairie Helix is a bioinformatics consultancy for microbial, fungal and non-model organism genomics. Matt Mead founded Prairie Helix in 2025 and is its lead bioinformatician. As of October 2026, Prairie Helix offers Microbial & Fungal Bioinformatics Consulting on the Cypher AI Marketplace.
Mead earned a PhD at the University of Wisconsin–Madison, studying gene regulation in fungal pathogens. Mead spent seven years as a postdoctoral scholar at Vanderbilt University, leading multi-omics research on the evolution of fungi. From 2022 to 2025, Mead built custom genomics workflows for R&D and client projects at Ginkgo Bioworks. Mead's published work includes a 2019 mSphere study comparing Aspergillus fischeri with its close relative Aspergillus fumigatus, a major human fungal pathogen.
WHY ARE NON-MODEL ORGANISMS HARD FOR STANDARD BIOINFORMATICS PIPELINES?
Most bioinformatics tools assume your reads will be mapped to a reference genome that someone has already assembled and annotated. Many organisms don't have one. Industrial microbes, production fungi, newly isolated strains and environmental samples with several organisms mixed together often fall outside the well-characterized set.
Without a good reference, standard pipelines struggle. The analysis often means building the reference as you go, which is slower and harder work. Prairie Helix focuses on these organisms.
Take a synthetic biology team that has engineered gene knockouts in a fungal production strain. Before scale-up, the team needs to confirm each knockout.
Prairie Helix built KOCheck for this job in February 2026, and it's available on GitHub. KOCheck is a Nextflow pipeline that reads short-read sequencing data to confirm the deletion, check that the resistance marker went in correctly and flag ectopic integrations anywhere in the genome. That makes knockout confirmation a repeatable step for every strain the team builds.
WHAT CAN YOU ORDER FROM PRAIRIE HELIX ON CYPHER AI?
As of October 2026, Prairie Helix lists one service on the Cypher AI Marketplace, called Microbial & Fungal Bioinformatics Consulting. It covers custom analyses, pipelines and consulting for complex microbial and non-model systems. The estimated turnaround is 1 to 2 weeks, and the service is priced by quote.
Prairie Helix's work falls into three areas. The first is multi-omics analysis, with a focus on de novo assembly and expression analysis. The second is pipeline work: building new pipelines, auditing existing code and moving manual scripts into automated workflows on HPC or cloud. The third is research strategy, including experimental design and technical reviews that guide R&D spending.
Prairie Helix builds its pipelines in Nextflow, Python and Docker. The same analysis can then run again on the next batch of sequencing data, with the same steps and software versions.
FREQUENTLY ASKED QUESTIONS
How do you analyze RNA-seq data from an organism without a reference genome? You build a de novo transcriptome, or refine the existing annotation, and then quantify expression against it. Mead has done this for industry biotech projects, then prepared the expression data for machine learning models that combined omic and phenotypic data.
Can sequencing explain why one strain outperforms another? Sequencing can point to candidate causes. In one industry project, Mead combined comparative genomics, variant analysis and long-read sequencing to find structural variants, repeats and candidate mutations linked to a high-performing strain. Those findings set up hypotheses for lab validation.
What is a fractional bioinformatics lead? A fractional bioinformatics lead is a senior bioinformatician who works with a team part-time. The team gets technical oversight and bioinformatics engineering without a full-time hire. Prairie Helix offers fractional leadership alongside project work.
HOW DO YOU ORDER FROM PRAIRIE HELIX ON CYPHER AI?
You can browse Prairie Helix's listing at cypherbio.ai/services without an account. To request a quote or place an order, create a free Cypher AI account. Prairie Helix sends the quote, and you pay Prairie Helix directly.
When you order from a Cypher AI project, the order records the project, ELN entry and LIMS samples it came from. Files Prairie Helix delivers stay on that order, with the samples they cover.
