Best LIMS for synthetic biology 2026
The best LIMS for synthetic biology and protein engineering R&D in 2026
We compared nine LIMS and registries for synthetic biology and protein engineering labs on sequence design, strain and plasmid tracking, sample lineage, plate data, AI and price. For QC, testing and general biotech LIMS, see our best LIMS comparison.
Why LIMS matters
Why does a synthetic biology lab need a LIMS?
A screening result is only useful if you can trace it to the construct, strain and sample that produced it. A spreadsheet can list plasmids, but it struggles once one design becomes dozens of clones, each grown and read on a different plate. Here are four common signs it's time, and what changes in Cypher AI. For more common signs, see our guide to moving from spreadsheets to a LIMS.
- The same strain has three names. In Cypher AI, a strain is recorded as its host plus the plasmids it carries, so each combination keeps one ID.
- Nobody can say which variant gave the best titer. In Cypher AI, lineage from design to clone to well answers that with a search, not a week of cross-referencing.
- Plate reader exports get pasted by hand.In Cypher AI, readings are stored on the right wells and stay tied to the samples in them.
- Each round rebuilds last round's analysis. In Cypher AI, an analysis saved as a widget runs the same way on the next plate.

FAQ
Questions about LIMS for synthetic biology
What is the best LIMS for a synthetic biology startup?
One you can start without a long project, that records strains, plasmids and plates from the first experiment, and that keeps up as assays change. Cypher AI has a free ELN and a Startup Program with 90 days of Pro free. Benchling has a startup program, and TeselaGen's Starter plan is aimed at startups.
What is the difference between a registry and a LIMS?
A registry records what a molecule or strain is: its sequence, parts and parentage. A LIMS tracks the physical samples: which tube or well holds it, how much is left and what was done to it. Synbio teams need both, linked, so a reading on a plate well traces back to the construct design.
How should a LIMS track strains and plasmids?
As linked records. A strain is its host plus the plasmids it carries, and it should keep one ID however many times you make it. Each clone, stock and culture then traces back to that strain and its construct.
Can a LIMS link plate reader data to the variants that were tested?
Yes, if readings are stored on wells and the wells hold tracked samples. Cypher AI, Benchling, LabKey and Genedata Biologics manage plates alongside results. During evaluation, check that your reader's export maps onto wells without hand editing.
Do you still need SnapGene or Geneious with a LIMS?
Often not for routine cloning. Benchling, Cypher AI, Sapio and TeselaGen include primer design, assembly simulation and alignment. Specialist tools still go further for NGS analysis and antibody repertoires.
Is there a free LIMS for synthetic biology?
JBEI ICE is a free, open-source registry you host yourself. Genemod has a free plan for 10 users with base limits, and TeselaGen's Community plan is free with basic agents. Cypher AI's ELN is free, and its LIMS comes with Pro. Benchling's free academic plan excludes its Registry and Inventory.
Why aren't SnapGene, Synthace or TetraScience on this list?
None of them is a LIMS on its own. SnapGene and Geneious design and analyze sequences, Synthace focuses on design of experiments and lab automation, and TetraScience moves instrument data between systems.
First steps

How we picked
How did we choose and check these tools?
Cypher AI is our product, so it's listed first. The others are in alphabetical order. We included tools that track constructs, strains or samples, and left out tools that only design sequences, plan experiments or move instrument data.
Features and prices come from each vendor's own pages, and where a vendor only quotes, we say so. This compares published information, not hands-on tests.
