Guide
How to use ChatGPT or Claude with your ELN and LIMS data
Many scientists already use ChatGPT or Claude for papers and code. Using them on the lab's own records takes more effort: the assistant needs access to the right data, and anything it writes has to land on the right samples.
The ELN is free. The LIMS comes with Pro.
Options
What are the ways to connect ChatGPT or Claude to lab data?
The four approaches differ less on reading than on what happens to the answer afterwards: whether it stays in a chat window or becomes part of the lab's record. For which assistant suits which job, see the best AI tools for scientists.
| Approach | How it works | Reads records | Writes records | Lineage and history | Data security |
|---|---|---|---|---|---|
| Built into the ELN and LIMS | The platform runs the models on its own records | Yes, within your permissions | In Cypher AI, as LIMS records you approve | Kept in the platform's own history | In Cypher AI: no training on customer data, SOC 2 Type II, and Enterprise in your own cloud account |
| Upload exports | Export a CSV, PDF or ELN entry and attach it to a chat | Only what you upload | No | Lost: the answer stays in a chat window | Set by the assistant's plan; business plans don't train on your data by default |
| Vendor connector | Your ELN or LIMS vendor runs an MCP server, and you add it to Claude or ChatGPT | Yes, within your existing permissions | Varies: some read only, some create and update records | Reads leave the source untouched; for writes, check the vendor's logging | Your ELN or LIMS permissions apply, and the data also falls under the assistant's plan terms |
| Build your own integration | Your informatics team pulls records through the vendor's API into a model, or runs a custom MCP server | Whatever you build | If you build it | Yours to build and test | Yours to secure: access, logging and the model API's terms |
Connectors
Which ELN and LIMS vendors connect to Claude or ChatGPT?
Benchling, Revvity Signals, Scispot, Sapio Sciences and Cenevo's Labguru and Mosaic all offer MCP connectors. They differ most on whether the assistant can write, and on what you need to switch them on.
| Vendor | Works with | What the assistant can do | What you need |
|---|---|---|---|
| Cypher AI | Claude and GPT models inside the platform, and your own systems through the REST API and integrations such as Google Drive, Egnyte and S3 | The agent reads the ELN and LIMS and proposes LIMS changes for your approval | Connect your own Claude or ChatGPT through the REST API with scoped keys, such as read-only LIMS access; no ready-made connector |
| Benchling | Claude, from Anthropic's connector directory; ChatGPT and other AI tools through Benchling's MCP Server | Search results, notebook entries, registry, inventory and templates, within Benchling permissions. Listed as read in Claude's directory | Benchling AI (Deep Research), V3 API access and remote MCP turned on for your tenant |
| Revvity Signals | Claude | Ask about experiments, compounds, sequences and results through Signals AI. Listed as read | Signals One with AI Explorer turned on, and Claude Pro or Team, per Revvity's setup guide |
| Scispot | Claude, ChatGPT, Gemini and other MCP clients | Search labsheets, experiments and protocols; create and update records; check samples and storage locations | A Scispot account and API key |
| Sapio Sciences | Claude Cowork, through Sapio's Elain agent | Questions across experiments, plus actions on ELN experiments and LIMS processes, attributed to the requesting user | The Sapio Platform with Elain |
| Labguru and Mosaic (Cenevo) | MCP clients | MCP servers announced in July 2026; scope not detailed in the announcement | Not detailed |
Reading vs writing
Why is writing lab records harder than reading them?
Reading is low risk: the assistant sees what you could already see. Writing changes the lab's record, so three things have to hold.
- A person approves each change before it's saved, not just logged after.
- Each change is recorded: the old value, the new value, who made it and when.
- Results attach to the right sample, container and well, so every number traces back to its source.
A summary copied out of a chat window has none of these. It can read well, but nothing ties its numbers to the samples they came from, and the next scientist can't rerun it on the next plate.
Checklist
What should you check before connecting ChatGPT or Claude to lab data?
Before any unpublished data goes to an assistant, check these seven things. The two right-hand columns show where Claude and ChatGPT stand today.
| Check | What to look for | Claude | ChatGPT |
|---|---|---|---|
| Training on your data | Off by default | Off on Team and Enterprise; a setting on Free, Pro and Max | Off on Business, Enterprise and the API; a setting on personal plans |
| Retention | Admins set how long chats are kept | Custom retention on Enterprise | Admin-controlled on Enterprise, Edu and Healthcare |
| Connector access | Admins choose which connectors are on, and whether they can write | Team and Enterprise admins choose connectors | Admins publish apps; write actions are a beta on Business, Enterprise and Edu |
| Approval | A review step before each write | Check each connector | Asks you to confirm, based on each app's permissions |
| Audit trail | AI actions logged with who asked | Audit logs and a Compliance API on Enterprise | A Compliance API on Enterprise |
| Permissions | Each scientist's own access applies | Depends on the connector | Apps respect existing permissions |
| Patient data | A plan covered by a business associate agreement (BAA) | A HIPAA-ready option on Enterprise | ChatGPT for Healthcare |
Cypher AI
How does Cypher AI use Claude and GPT models on ELN and LIMS data?
Cypher AI runs Claude and GPT models inside its ELN and LIMS, so the agent works on your records with your permissions, and nothing changes in the LIMS until you approve it.
- Approval first. Before the agent changes LIMS records, it shows a plan for you to approve. Ask is the default; a scientist can switch to Auto to apply changes directly.
- History on every record. LIMS records keep field-level history. Questions you ask the agent from an ELN entry are logged in that entry's audit trail, with the model used.
- Results land on samples. Syncing an ELN entry to the LIMS (in Beta) proposes LIMS records from it. Analyses become widgets the team reruns on the next plate.
- Answers are checked. References are verified against PubMed, and analysis write-ups are checked against the numbers the code produced.
Cypher AI doesn't use customer data to train models, its own or any third party's. Enterprise runs in your own cloud account, and Cypher AI is SOC 2 Type II.
Step by step
How do you set it up, step by step?
Start narrow and read-only, then add writing where every change is reviewed and recorded.
- Pick one question. One the lab asks every week, such as which samples from last month's screen passed QC.
- Use a business plan. One that doesn't train on your data by default, with single sign-on and admin controls.
- Start read-only.Connect with read access, then check the answers against records you already know.
- Add writing with approval.Turn on writes only where each change is shown for review and logged.
- Save results on samples.Keep outputs as LIMS records or results tied to samples, not as text in a chat.
- Write down the rules.Which data can go to which tool, who approves AI changes and how numbers get checked.
In Cypher AI, steps 4 and 5 are how the agent already works. Create a free account, and on a free onboarding call you talk directly to the people who build it while you set up your first workflow. Still tracking samples in spreadsheets? Read when to move from spreadsheets to a LIMS.
FAQ
Questions about AI and lab data.
What is an MCP connector?
MCP (Model Context Protocol) is an open standard for connecting AI assistants to other software. A vendor runs an MCP server that exposes tools, such as searching entries or creating a sample, and Claude, ChatGPT or another assistant calls those tools on your behalf. Claude calls them connectors; ChatGPT calls them apps.
Do I need a paid plan to connect Claude or ChatGPT to an ELN?
Usually, on one side or both. Claude lists connectors on every plan, including Free, but Revvity's guide asks for Claude Pro or Team. ChatGPT's custom MCP apps with write actions are a beta on Business, Enterprise and Edu. The ELN or LIMS often needs its own tier too, such as Benchling AI or Signals One.
Is a RAG pipeline over our ELN worth building?
RAG (retrieval-augmented generation) searches your records and passes the closest matches to the model with each question. It works well for questions over text, such as ELN entries and reports. It doesn't write records, and someone has to keep the index current and its permissions in step with the ELN.
Which models does Cypher AI use?
Claude models from Anthropic, including Claude Opus 5.5, and GPT models from OpenAI. Each deployment can be limited to the model providers you approve, for example with one provider blocked entirely.
Can I connect my own Claude or ChatGPT to Cypher AI?
Yes, through the API. Cypher AI has a documented REST API with an OpenAPI spec, and keys scoped to what you allow, such as read-only access to the LIMS. There's no ready-made connector, so it takes some setup. Inside Cypher AI, you can also pick Claude or GPT models in the agent.
How did we write this?
We make Cypher AI, so we aren't neutral. Vendor and plan details come from each company's own pages, checked on October 20, 2026. Cypher AI details come from cypherbio.ai and the product's documentation.
